Nuno Rodrigues Faria's indexed work centers on the genomic epidemiology of emerging viruses, particularly in Brazil and the Americas. His most-cited first-author studies include the genomic and epidemiological reconstruction of the Zika virus introduction into the Americas, which traced early spread and epidemic ignition across the region, and the genomic characterisation of the P.1 SARS-CoV-2 lineage in Manaus, a study linking lineage emergence to rapid resurgence despite high seroprevalence. Related senior-author work examined COVID-19 resurgence in Manaus despite widespread prior infection, while earlier research addressed the early spread and epidemic ignition of HIV-1 in human populations. Beyond these, Faria contributed as a middle author to a human-mobility and control-measures analysis of the COVID-19 epidemic in China, and to a multiplex PCR method for sequencing Zika and other virus genomes directly from clinical samples. His work with Andrew J. Tatem on the past and future spread of Aedes aegypti and Aedes albopictus connects vector ecology to outbreak risk. No software, datasets, patents, or grants are indexed beyond publications. Across these outputs, the through-line is genomic surveillance paired with epidemiological modelling to explain how pathogens establish, spread, and persist.
