Curtis Huttenhower's research centers on computational methods for understanding the human microbiome and its relationship to disease. His senior-authored work includes predictive functional profiling of microbial communities from 16S marker gene sequences (over 9,000 citations), a widely used approach for inferring community function, and multi-omics characterization of the gut microbial ecosystem in inflammatory bowel disease, which linked taxonomic, metagenomic, and metabolomic signatures to disease states. Related senior-author contributions include metagenomic profiling using unique clade-specific marker genes and species-level functional profiling of metagenomes and metatranscriptomes, both of which underpin much downstream microbiome analysis. Beyond these, Huttenhower contributed as a middle author to QIIME 2, a widely adopted platform for reproducible, interactive microbiome data science, and to PICRUSt2 for predicting metagenome functions. His involvement in the Treatment-Naive Microbiome in New-Onset Crohn's Disease reflects an ongoing focus on IBD. Collaborators on this work include Ashwin N. Ananthakrishnan. No software, datasets, grants, or patents beyond publications are indexed. Across these outputs, his contributions trace a consistent line: building computational tools and analytical frameworks that turn microbial sequence data into interpretable biological and clinical insight.
